You can initiate direct message (DM) on Twitter even when replying to a mention or to a thread of replies, respectively. The basic condition to be able to do that is that the user you want to send DM must already follow you. This is one of the basic principles of sending and receiving DMs on Twitter.

To reply to a mention/tweet with a direct message, click on that mention and choose Send in Private in the drop-down.
